Can anyone help me with an example of code for multiple instance of CoolTree on one page? I keep getting an error when I try to implement it.

Probably, you did not gave separate names or separate variable names to these trees. Look at a sample (http://javascript.cooldev.com/scripts/cooltree/demos/lines/) and do something similar...
